The default PLA setting in S3D should work for HatchBox. It's pretty much bog standard PLA. I'd start with the S3D default PLA profile, and see if you can get a good extrusion multiplier setting. Once you can get a clean cube, then (and only then) move on to your model. The mess on the bottom looks ...

I typically get +/- 0.01 mm on my cal cube walls once I have the extrusion multiplier set right. The first wall thickness can often be off a little depending on retraction settings & the like, but 3 out of 4 should be pretty spot on.
