The hotend doesn't have anything to do with anything, other then the temps you extrude at. Well, I just tried adding the M204 line and mine still works the same - no weird z height problems. The mystery deepens...

Can you post screenshots of your settings tabs in Simplify3D like Jules did? Maybe that will help us get to the bottom of this. I am basically using the same settings as Jules.
