If you are having trouble with the new Rev.E machines recognizing the T1 extruder after installing the firmware recommended in the installation instructions, use the firmware below:
(Remember to use the 1.5.5 version of Arduino to flash the firmware.)

I hadnt tried that, I'm using the ones on the MG Wiki. I tried compiling the one you posted but I'm getting an error. The other issue I have is that I can get a version that will run the dual, and use the inverted z endstop but not the LCD. Other versions will do the LCD and inverted Z but not the dual. lol

OKAY, so uninstalling the new arduino version and installing the v1.5.5 and loading the firmware you provided works. Now my only question is how to you set the z height if theres no bolt to adjust for hitting the endstop??

You don't... the little app sets a "Starting Height" now, and from that point on - it's automatic.
