I've finally had a chance to go back and implement all the stuff you mentioned. I used the default S3D installation folder, which is /opt/Simplify3D-2.1.1 --- so I tweaked your BASH script, put it in /usr/local/bin/Simplify3D, and gave everybody execute permission on the script, on /opt/Simplify3D-2.1.1/libinterface.so, and on the file /opt/Simplify3D-2.1.1/Simplify3D (the main program itself). Now my desktop shortcut works, and in Terminal I can just type "Simplify3D" at the prompt and I'm off and running, without logging in as root.
The above, plus adding your account to the Dialup group to get read / write access to the printer via /dev/tty_ACM*, should be enough to make S3D kick off the way it should for all you Linux users.
