Are you running with full fan? If not, turn on 100% fan after the first layer. If you are, try using even more fan, like a desk fan.
Splitting the model and printing in a better orientation then gluing the results can also help.

Yes, full fan after layer 1.

I get things that look like that if I'm overextruding and then it piles up on the perimeter. doesn't affect the infill since there's more room there.

Doesn't look like overextrusion then, unless the filament is way off of 1.75.
Other thing that has caused that for me is if the z height is too close to the bed it can lead to pileups of filament later on, but then usually there are other problems like the nozzle dragging through the infill and with your raft it doesn't look like you have any of that going on.

I didn't change any of these settings, but I remember seeing on the makergear page that the typical extrusion diameter for the 0.35mm nozzle is typically 0.43mm, but the default setting in S3D seems to be the same as the nozzle diameter at 0.35 - could this be part of it?

One comment I have is that while in general it is okay to print down to your nozzle diameter, in order to keep your width/thickness ratio high, it is recommended to stay above, say, 0.4mm. See http://reprap.org/wiki/Triffid_Hunter%2 ... sion_width for some guidelines.

I've never played with that setting, I always use automatic. I'm not sure which way the numbers work. If you increase the manual setting, I assume it extrudes more given everything else the same. In which case being at .35 rather than .43 wouldn't be a cause of over-extrusion in your case but if anything underextrusion.

I just measured the filament with digital calipers and it was dead on at 1.75mm.

Interesting, I never changed the extrusion width setting to manual (0.35), but when I just changed it to auto the value changed to 0.42.
