No worries, When I'm printing from the G-Code Library from the Machine Control Panel is that still printing from the SD Card?

No, that is sending g-code directly through USB. M25 is interpreted by the firmware; M0 is caught by the host (the thing doing the sending during USB prints).

I think the first time I tried it with the M0 I was printing through USB from the G-Code Library and that's when it didn't stop. I'll give it a try tomorrow again just to be sure though.
