M500 ... SETTING EEPROM... what did I do wrong?

Was dialing in my X and Y step values to get dimensionally accurate prints... or at least as accurate as I could. Working it out with a number of M92 statements. Got everything set very much to my satisfaction so I sent an M500 to my M2 to set the EEPROM and EEEEEEK! Things seem totally fried... The printer doesn't seem to know where it is and when starting a print the bed comes up way to high and the head positions itself totally wrong in X and Y.
I'm using Simplify 3D to send commands to the M2.
Anyone have any idea whaat I did wrong, and more importantly, how to fix things?

Duh.... I figured it by myself... I think....
The XY and Z positioning the M2 does on restart/reset was determined using the default values the machine's EEPROM was supplied with... so of course, if I have set those values differently then of course it's gonna position everything in the wrong place. I need to add my XY and Z step changes as part of the print script NOT set them in EEPROM.
Well that's the theory anyway... I'll let you know if it turns out to not work.
