Oh, don't apologize for liking slic3r. It has its place. It's rapidly diminishing now that S3D is as powerful as it is, but S3D can't be automated like slic3r can.

Based on the above I learned that the extruding process is about as good as can be expected, the slicing issues need attention. The print pictured below uses "concentric fill" for the external layers (a good option) as well as the .1mm layers.

It is much better but even the tube shapes still have some artifacts showing. The image shown is without any post-processing. I'm sure it could be cleaned up.

I also tried printing vertically using a skirt (so it would not fall over) and support (for the top overhangs).

Most of the print looked much better. S3D did not do a good job on the supports, some were joined with the shape curve and the skirt was hard to get off. Ideally the support should be independent of the primary model. The filament broke so it did not complete. One other thing this print shows is some ""ghosting" where there are holes in the model. Any thoughts?

Thanks for the pointers!

Not sure what the issue is with the top surfaces. I dont really see anything in the pic that would be abnirmal or not clean. The ghosting....you wont eliminate that. That hardware and you will never eliminate it completely. Some printers do it more than others but all do it. You can lower your xy mobement speed to about 9000 and acceleration to around 1000. It will help a little

What causes the ghosting?

Its basically vibrations that travel through the hardware from sudden direction changes.
