Need some help setting the Z-endstop

Can anyone help me out with my Z-Stop? I have a M2D that was upgraded with Dual extruders, 4 point leveling and endstop to the bottom. It' has the silver and black motor.Now I'm finally trying to reset everything so I can start printing again. The Z direction moves correctly when using Jog controls. When I try to home the Z axis it sounds like it's trying to drive the plate through the bottom. I'm using a firmware from Makergear. Want to correct this without bugging those guys again. I have tried swapping the direction of the endstop connection to every possible direction with no change.
Does this line in my firmware make a difference?:
