Poor Quality in Top Layers with Wood PLA

I've had my MakerGear M3-SE for a couple months and have been slowly climbing the steep learning curve of 3D printing.

The printing I'm doing is production, printing the same thing over and over. I've been evolving the program over time for print speed and quality using Simplify3D, documenting my changes as I go (most of the time...).

Recently the final layers of the item I'm printing had an abrupt change in quality that I can not connect to an intentional change in the print settings. I noticed that the print preview shows these layers much thinner than the rest in this section of the print. At first I thought it was a material problem because it started on a fresh roll of PLA, but switching back to a previously used roll produced the same effect.

I've scoured the Simplify3D settings and can't understand why it's creating these layers so thin.
