The default PLA setting in S3D should work for HatchBox. It's pretty much bog standard PLA.

I'd start with the S3D default PLA profile, and see if you can get a good extrusion multiplier setting. Once you can get a clean cube, then (and only then) move on to your model.

The mess on the bottom looks like you may not have enough lower layers. The wavey stuff looks like "ringing". For a really good general trouble shooting guide, check out S3D's:

The motor pinion (the smallest gear, the one on the motor shaft) is a failure where one careful inspection eliminates a whole bunch of mysterious problems: don't feel bad you didn't find anything wrong.

We've seen definitely stranger things around here! [grin]

Assuming that's ±0.05 mm around the wall thickness the slicer thinks it's producing, the Extrusion Multiplier is Close Enough.

With weird mechanical problems out of the way, now it's time to start from scratch with slicer settings; you're getting good advice from other folks who use S3D, so I'll bow out …
