I installed the dual upgrade on my M2 sometime back. It has worked well when I used it in the past. Currently I am trying to use it in a different way and am not sure how to go about it. I have two models both approximately 1mm tall. I can position them directly over each other in Simplify3d and raise the one I want on top 1mm. I would like to print the first model with the left extruder and the second with the right. Seemed simply enough however I cant seem to get it to work. I have tried the dual wizard and it wants to print from top to bottom for some reason. Any advise??

Model 1 - Left 0mm to 1mm
Model 2 - Right 1mm to 2mm

Can you assign each model to a different process - each process with just the desired extruder enabled?

Thats right. Assign each model it's own process and assign each process to the appropriate extruder only.
