The yellow coating on the glass is meant to stay in place. It helps with adhesion and is also replaceable once it gets damaged. It could be a difference with the filaments. When I got my m3id t1 was ever so slightly thinner. Traced it to the t1 hot end being installed very slightly higher than t0 and after I ran the calibration on octoprint it got fixed.

On my Prusa MK3, you select stealth mode on the printer screen. On my M2 screen, I don't see any setting that would be equivalent so I don't think it's part of the firmware. Same with on my M3.

Regarding saving project as a 3MF as opposed to exporting configs: I use 3MF saves more especially when I'm printing multiple objects that need careful placement on the bed.
