M2 Quick Start y postion off the bed

I tried to adjust the height on one of my M2's using the Quick Start app. Bizarrely, the third corner position was off the bed on the y-axis by about a centimeter. But it was on the bed in the other 3 corner positions (the photos show the 3rd corner adjustment position off the bed, and on the bed in the 4th corner Quick Start adjustment position).

The prints are fine, though they have moved down slightly toward the back of the bed on the y-axis on what they show in simplify 3D.

Any ideas?

The quick-start is running canned code, so the problem has to be in the printer. Run M503 and see if any of the values look off. Here's the M503 results for my M2E:

I just checked. The Y axis is about 10% too wide on the M2 printing the 20x20x20 calibration cube! Just bizarre that 2 of my Makergears would go out of calibration on the Y axis at almost the same time

    I swapped motors between the M3 and the M2 ..And the cube tests now appear square. The Quick start now works correctly as well.

    I had put the M2 motor onto the M3 when that motor was acting up a couple of months ago. I had forgotten that I put my new motor when it arrived onto the old (2016) M2. However, these motors are advertised to work on all M2, and M3 printers -so perhaps these old motors had different micro stepping?
